Remotes Stopped Working! Help!

So yesterday I decided to program the Homelink to my garage doors in my LR3... I have it programed in both my Passat Wagon and my BMW M5 for both doors...

After I get the garage doors programed I went inside for a couple hours and then left with the wife to get some dinner.... upon walking out of the restaurant I realize that the car didn't unlock with the keyless remote so I figured I must have forgot to lock it. Then this morning the wife calls me from work saying that she cant lock the car. I got the rig back this evening and figured it was just her remote key until I tried it with my remote and it also would not work. Now I did notice that the little red light in the dash is slowly flashing when the vehicle is off and unlocked... I cant figure out what mode it is stuck in and further more how it got in this mode... I must have done something when I programed the Homelink but I cant figure out what I did.

Any Ideas?

Update: Also I just noticed the Service Department at the dealer bent the passenger windshield wiper and somehow scratched the plastic trim below the windshield while fixing the "leaky windshield" which was actually the sun roof drains. Not very happy about this...

There is a remote rf receiver underneath the passenger seat. Before you had the sun roof drains cleared, I'm guessing water passed down through the A-pillar to the lower door trim where all of the wires routing the receiver to computer are located. The water shorted it out. I had the same problem. When you take it back to the dealer to fix the plastic trim, let them look at that area beside the front passenger seat and have them replace the receiver if needed.

Did you show the wife how to use the manual key lock on the door?

Yeah... showed her... she actually had the cover off but didn't get it to click over clockwise. She knows how to do it now... Took the car to the dealer this AM but they didn't have a loaner to give me so Im just going to wait till they get one in. Weirdest thing is that the keyless entry randomly started working this afternoon.

Yah, funny thing actually. My drains clogged and backed up into the passenger footwell RIGHT after my factory warranty expired and they said that the extended LR warranty I bought does not cover it (as its a "wear" item???). They were nice enough though to dry it up with a shop vac and fan. Since then ( ~1 year ago), my remote has continued to work without actually replacing the receiver itself, so yours should be fine. If you're under warranty though, might as well have them change it out for peace of mind.

Came back out to the garage this morning and they were not working.... Love how I have had this thing for only 3 weeks and had two issues... I think the dealer should have fixed this stuff before I bought it from them.
