I had to cut my bolts off with an air powered cut-off tool. Maybe they are pop riveted on. I used stainless nuts, bolts and washers when installing the new flaps.

Well, not to bust balls here correcting you, but the fact is these vehicles have ALUMINUM blocks with STEEL liners. When overheated badly, the steel liners have been known to move in their bores.

Regarding the check engine light, there are manufacturer specific codes that can trigger the check engine light and that cannot be read or reset with the generic OBD II scanning tool. You may have to see the dealer on this one.
Check for ignition spark when problem presents itself. If no spark, might be the ignition module. They are known to be problematic when they get hot especially on cars with the module located on the distributor.
