Key Fob Sensor Not Working

After both of my key fobs died, I took them in and paid the brutal fees to have it replaced ($440 for new key and programming of one key) only to be told that my car is not able to detect the new key and will need to be further looked at. I am not finding threads on this and am thinking I've got the wrong keyword.. didn't get the best explanation from the dealer. How much $$ is this going to cost me and are there fixes I can look into on my own?
