It's likely the viscous (sp?) fan. This normally happens upon first pulling away or very soon after start up. If its happening after your D3 has warmed up there may be another issue.

Here are some videos I made a few years back when I had a front clunk. In my opinion the front lower control arms and the anti roll bar bushings cause about 80% of the clunk. I have always suspected that the front top control arms also play a role and wish I had these replaced.

2008 and 2009 are virtually identical on the inside. Outside is a different story, 2009 was the year they color coded the arches and bumpers which make it look closer to an LR4. If it were me I'd be buying the 2009.

McAnally, it's true that a volt meter could show a good charged battery but it could be low enough to throw faults. Read about it on here a few times and had it happen to me.
Low battery can throw multiple warnings and alarms. If you have an '05 I'd be shocked if it was still on the original. HDC warnings are very common with low battery voltage.
